We have 1 Right controller and 3 left ones. Could I charge all four at the same time?

When there aren’t joy cons on the station it wont’t light up, or simply unplug it from the charger.

Will the joy cons still connect if they are in cases?

If the cases block the rails then no. But if the rails of the joy-cons are unblocked you should be fine. Only about an inch and a half of the bottom rails are used to charge the controllers.
