Bag should work fine I think. As long as the mouth is wide enough to fit the whole pen in.

Will the water in my Hydroflask stay purified after using the Steripen if I’m not drinking the whole bottle at once, or do have to repeat the process?

my Daughter and I used it for a week on the Appalachian Trail and we were fine. We did not re-sterilize our water bottle every time we drank from it—only using the steri pen when we initially filled the water bottle. We also used it to sterilize the water we poured into our 3 liter Camelbacks. Note that there were a couple of contaminated water advisories posted when we went, we used two purification systems-the Sawyer mini and the Steripen-just to be safe, but we never re-purified each time we drank.

Just confirming that the charging comes with it?

Depends on what you mean by "the charging." The cord comes in the box (although it's a generic cellphone type cord, anyway). A wall charger does not. Any charger into which you can plug the cable will suffice, as the SteriPen does not require a high-output wall unit.
