does the kit come with the ultraviolet light pen

The version of this that we have comes with the blacklight keychain. They did come with a pen a long time ago.

Would this work to spread on a counter and show surface cleanliness?

I guess this might work, depending upon what you are trying to accomplish. The "germs" in the liquid light up under the blue light. This is typically used to teach proper hand washing techniques. If you are looking to provide an example of what a counter "could be like" (with the fake germs), then show what it looks like after cleaning, I guess this would be okay. I would think this would be more useful for showing/checking how more porous surfaces are cleaned. The substance will not show cleanliness, but more of the difference between before and after cleaning of the fake germ substance...not sure if this is very clear, but I hope it helps.

Is the gel clear, or can it be seen without the UV light?

You need the UV light to see it. And you need to use a lot of the cream.
